Reinstalling CGoban
I have an older version of CGoban installed, that is associated with sgf files. How can I get the latest version to associate itself with sgf files, and have a desktop shortcut?

I lost my file association a long time ago when I automatically updated CGoBan to a newer version.
I can't get it back (have tries countless things)
seems to be a Windows Vista related problem.
It's quite annoying, but i kind of got used to it over time.

just uninstall it (you can do so in the software menu that can be found in configuration settings)
then go to the KGS website and download/install the CGoBan with file association option.

I did that before posting here. I've been using a batch file that runs "javaws http://files.gokgs.com/javaBin/cgoban.jnlp".
I've downloaded the file, but I see no install option.

You should not download the file. You should open it with Java Web Start and that in turn will (hopefully) fix everything. I.e. click the link and when it asks you to either open it or save it you choose open with java web start.
Edit: now that I think about it, it probably doesn't do anything more than your batch file has already done since it would be the same thing.

I've now managed to restore the file associations, by uninstalling the old exe version of cgoban and choosing java web start in the "open with" dialog for an sgf file.
Now all I need is to make a desktop shortcut artificially.

I'm trying to install Cgoban also, but whenever I run the jnlp, all it does is start up cgoban without installing it. I am on Win7.

The uninstall option is in: Control Panel>add and remove programs. There you should find CGoban and remove it. Afterwards, go to the gokgs website and click on the version with file associations and it'll install automatically. That's what usually works for me.
